After reading your comments I've made a one line script what's running on shutdown and clearing the /var/run/dbus folder's content. After umounting and symlinking manually (per the comments above) I was good to go. The X-ORG is fine, the 'restart to finish updates' message is gone and the 'Waiting for network configuration' is gone as well.
